Before: a workflow has no way to say which condition, biological replicate or fraction each input file belongs to. Apps build their own (quantms-web has one "Group" text box per file, with no fractions or replicates), and there is no import from an existing design.

After: self.ui.experimental_design("mzML-files") in configure() shows a table with File, Condition, Replicate and Fraction for the selected files.

  • Users edit the table in place. They can also paste cells from a spreadsheet, or import an OpenMS design.tsv (one- or two-table) or an SDRF file. Imported files are matched by name.
  • A Download design.tsv button exports it.
  • Missing conditions, fraction gaps, uneven fraction counts, duplicate files and technical replicates show as notices, not errors. Conditions are never guessed from file names.
  • The design is saved as <workflow_dir>/experimental-design.tsv in the OpenMS two-table format, which a TOPP tool takes as -design.
  • The example TOPP workflow shows it in a new "Experimental Design" tab.

This is ProSE parity items S1 and S2, built in the template first so quantms-web and the other apps can pick it up on their next template sync.

How: src/workflow/ExperimentalDesign.py is Streamlit-free, so execution() can call load_design() in a queue worker.

  • It reads OpenMS designs and SDRF. For SDRF, the condition comes from the factor value[...] columns, and multiplexed rows are reduced to one per file.
  • It writes the two-table format. Each condition × replicate is a Sample. Each technical replicate is its own Fraction_Group, whose files are its fractions.
  • It also produces the notices.
  • The widget in StreamlitUI keeps its own state keys outside param_prefix, so they never reach params.json.

Also fixes a template bug the table exposed (input_widget seeding, from #402). The initial value was still passed on a widget's first render. On Streamlit < 1.50, this changed the widget id once, so the next rerun of the enclosing fragment reset the widget. A file selection restored from params.json came back empty after the first reactive rerun of configure() and was saved as empty. The new test shows that a user's own change was lost the same way. The first render now writes the value into session state and never passes the argument, so the id stays fixed. tests/test_input_widget_seed.py fails on main and passes here.

Validation:

  • tests/test_experimental_design.py has 8 tests. They include loading the written file with pyOpenMS ExperimentalDesignFile (fractions, technical replicates and sample counts), SDRF and one-table parsing, and the notices.
  • tests/test_input_widget_seed.py has 2 tests.
  • pytest test_gui.py tests/ passes 255 tests. pylint --errors-only reports only the existing E0611 in export_consensus_feature_df.py.
  • I rendered the Configure page in Chromium, imported an SDRF and checked the saved design.tsv. The file selection stayed intact through the rerun.

Summary by CodeRabbit

  • New Features
    • Added an Experimental Design tab for assigning files to conditions, biological replicates, and fractions.
    • Import designs from TSV, TXT, or SDRF files, edit them in the app, and download them in OpenMS-compatible format.
    • Designs are saved with the workflow and can be loaded again; consistency notices highlight issues such as gaps in fraction numbering.
  • Improvements
    • File selections and other input values are preserved across reruns.

StreamlitUI.experimental_design() shows a condition / biological
replicate / fraction table for a workflow's selected input files, with
import of OpenMS design files (one- and two-table) and SDRF, a
design.tsv download, and notices for missing conditions, fraction gaps,
uneven fractions and technical replicates. It saves the design as an
OpenMS two-table design.tsv in the workflow directory, which TOPP tools
take via -design. src/workflow/ExperimentalDesign.py holds the
Streamlit-free reading, writing and checking, so execution() can use it
in a queue worker. The example workflow shows it in a new tab.

Also fixes input_widget losing a value restored from params.json: the
initial-value argument was still passed on the first render, so on
Streamlit < 1.50 the widget id changed once and the next rerun of the
enclosing fragment reset the widget (a restored file selection came
back empty and was saved as empty). The first render now writes the
value into session state instead.

📝 Walkthrough

The workflow adds an Experimental Design tab for selected mzML files. It supports OpenMS and SDRF imports, editable design rows, validation notices, and OpenMS-format TSV export. Widget initialization also changes to seed restored values through Streamlit session state.

Changes: Experimental Design

Layer / File(s) Summary
Design rows and alignment
src/workflow/ExperimentalDesign.py, tests/test_experimental_design.py
The module defines default design rows, normalizes values, and aligns rows to requested filenames. Tests cover defaults, ordering, and unmatched files.
Import, export, validation, and storage
src/workflow/ExperimentalDesign.py, tests/test_experimental_design.py
The module reads OpenMS and SDRF designs, writes OpenMS-format TSVs, reports consistency notices, and loads or saves designs. Tests cover parsing, serialization, notices, and persistence.
Workflow and editor integration
src/Workflow.py, src/workflow/StreamlitUI.py, CLAUDE.md
The workflow adds the design tab and reactive mzML selection. The UI imports and edits designs, saves changes, displays notices, and offers a download. The documentation describes the workflow.
Session-state seeding and rerun coverage
src/workflow/StreamlitUI.py, tests/test_input_widget_seed.py
Widgets seed missing session-state values instead of passing initial values as widget arguments. Tests check restored values and multiselect changes across reruns.

- Line 44: Update file-name normalization in the code around Path(f).name to

…y files

- Split file names on both / and \ so a design.tsv written on Windows
  matches on a Linux host.
- align_design merges instead of indexing by name, so two selected
files with the same name no longer crash it, and to_openms_design
keeps each row's own path when given the files in row order.
- Read and write experimental-design.tsv as UTF-8.
- An empty upload raises ValueError and shows "Could not read" instead
  of an IndexError.

CI note: the kind integration jobs (test-nginx / test-traefik, several matrix legs) failed on 75835d4 and on the previous head. The cause wasn't in this PR.

  • In the kind cluster, the pods' NFS workspace volume returned stat …/kubernetes.io~nfs/pvc-…: remote I/O error. As a result seed-demos couldn't copy into /workspaces-streamlit-template, and the streamlit container failed its first start.
  • These jobs deploy ghcr.io/openms/streamlit-template:main-full, not an image built from this branch. This PR only touches Python under src/workflow/, src/Workflow.py, tests and CLAUDE.md.

Update (Oct 23): I re-ran the failed jobs once and all of them passed, so every check on 75835d4 is now green.
