The CLI migration guide listed in #514, now updated for the follow-ups merged from the first review (#536–#541). Ready for review; please reword, cut or reorganize anything.
Adds docs/docs/migration.md (nav entry after the CLI page). It covers what changes when moving from cpp-linter v1 (Python, 1.15.1) to v2:
The pre-commit failure here is not from this PR: cspell flags wasip in bindings/node/index.d.ts (the 'wasm32-wasip1' target that napi wrote in aecd3fd, the rc.22 bump), and main fails the same way since that commit. The files in this PR pass cspell. Adding wasip to the words in cspell.config.yml would fix it; I've left that out of this docs PR.

As suggested in
#535 (comment):
a new `--gen-patch-path <PATH>` option (also read from the
`GEN_PATCH_PATH` env var) sets where the combined fix patch is written,
so users can run `git apply "$GEN_PATCH_PATH"` without copying the path
from the logs.
- Setting it implies `--gen-patch`.
- A relative path is relative to the current working directory (same as
`--database` in #537, and what `git apply` expects). Note that
`--summary-output-file` and `--sarif-file` still resolve against
`--repo-root`; happy to switch this one to match those if you prefer.
- Without it, the patch stays at
`<repo-root>/.cpp-linter-cache/auto-fix.patch`, and `fix-patch-path`
reports whichever path was used.
- A stale patch at the chosen path is removed at the start of a run,
like the default one.
Implementation:
- `FeedbackInput::patch_path` holds the resolved path;
`ClangParams::default_patch_path()` builds the default.
- `FileObj::maybe_append_patch()` and `make_suggestions_from_patch()`
take the patch path instead of building it from `repo_root` (both are
`pub`, so this changes their signatures).
- Workspace `clap` enables the `env` feature (no new crates in
`Cargo.lock`).
- Tests: `cli::structs::test::{default_patch_path,
gen_patch_path_implies_gen_patch, gen_patch_path_from_env}` and
`run::test::custom_patch_path` (stale file replaced, nothing written to
the default path).
Checked locally with clang 21: all `cpp-linter` lib tests (120), `--test
comments` (17) and `--test reviews` (16) pass single-threaded (plain
`cargo test` races on env vars, nextest doesn't); `cargo clippy
--all-features --all-targets` clean; the generated CLI doc renders the
option and its example block.

#535 (comment):
v1 command lines that pass `-j`/`--jobs` no longer fail with "unexpected
argument". The value is ignored and a warning is logged, the same way
`cpp-linter-action@v3.0.0-rc0` treats its `jobs` input.
- `GeneralOptions::jobs` (`-j`, `--jobs <JOBS>`), hidden from `--help`.
- `run_main()` logs: "The `--jobs` option is deprecated and ignored.
Files are always analyzed in parallel."
- The CLI doc generator (`docs/src/lib.rs`) skips hidden args, so the
option is not listed in `cli.md`.
- New test `run::test::deprecated_jobs`.
Checked locally: `cargo test -p cpp-linter --all-features --lib
deprecated_jobs` (warning shows in the output), `cargo clippy
--all-features --all-targets` clean, `cargo fmt`.

## Summary by CodeRabbit
* **Bug Fixes**
* The deprecated `--jobs`/`-j` option is accepted for compatibility and
displays a warning. Its integer value is ignored, and file analysis
continues in parallel. Non-integer values are rejected.
* **Documentation**
* Hidden command-line options are omitted from generated documentation,
keeping the published option lists focused on visible options.

#535 (comment):
a relative `--database` path is now resolved against the current working
directory, like cpp-linter v1 (1.15+), instead of against `--repo-root`.
Results only differ when `--repo-root` is not `.`.
- `ClangParams::from(&Cli)` uses `std::path::absolute()` (no filesystem
access, so a missing path still reaches the existing "Failed to read
compilation database" handling).
- New test `cli::structs::test::relative_db_path` (`--repo-root sub
--database build` gives `<cwd>/build`).
- `tests/comments.rs` and `tests/reviews.rs` passed `-p=build` together
with `--repo-root=<tmp dir>`. With this change that path pointed at
`cpp-linter/build`, so the tests still passed but without the meson
database (each run logged "Failed to read compilation database file").
They now pass the absolute `<tmp dir>/build`.
Checked locally (clang 21): `cargo test --all-features --lib db_path`,
`--test comments` (17 passed, single-threaded) and `--test reviews` (16
passed), no "Failed to read compilation database" warning; `cargo clippy
--all-features --all-targets` clean, `cargo fmt`.

## Summary by CodeRabbit
* **Bug Fixes**
* Relative compilation database paths are now resolved from the current
working directory, rather than the repository root. This makes path
handling consistent when the configured repository root differs from the
directory where the command is run.
* If the path cannot be resolved, the supplied path is preserved.

…nst the working directory (#541)
Follow-up to #538, as discussed there: `--gen-patch-path` resolves a
relative path against the current working directory, so the other output
paths now do the same instead of resolving against `--repo-root`.
## Changes
- `FeedbackInput::from(&Cli)` makes `summary_output_file` and
`sarif_file` absolute (against the cwd), sharing a small
`absolute_or_given()` helper with `patch_path`.
- `RestClient::post_feedback()` writes to those paths as given (no more
`repo_root.join()`).
- Help text for both options now says a relative path is relative to the
current working directory.
- Tests:
- new unit test `relative_output_files` (relative paths resolve against
the cwd even with `--repo-root sub`).
- the `relative_out_files` integration test now writes into a temp dir
made in the cwd and passes a path relative to the cwd.
This changes behavior for anyone passing a relative
`--summary-output-file`/`--sarif-file` together with a `--repo-root`
that isn't the cwd. I'll note it in the migration guide (#535).

#535 (comment):
when system package managers are allowed (`--mod-sys`, or by default in
CI), `RequestedVersion::eval_tool()` now tries them before PyPI, to
mimic cpp-linter-action. The order for a version requirement becomes:
1. a matching tool already on `PATH`
2. a matching tool in the cache
3. system package managers (only if allowed)
4. PyPI wheels
5. static binaries
Before, package managers were only tried after a PyPI download failed.
Outside CI without `--mod-sys`, nothing changes.
- An error from the package-manager step (for example, an install that
"succeeds" but no executable appears) is logged and the PyPI/static
steps still run; before, that error was returned.
- `--mod-sys` help updated in both CLIs and in
`clang-tools-manager/README.md`.
- Tests: `eval_package_manager` no longer seeds the PyPI cache (so it
would hit the network if PyPI were tried first), and the new
`eval_package_manager_error_falls_back` covers the error path.
Checked locally: `clang-tools-manager` lib tests pass (the 3
`tool::tests` that fail in a single `cargo test` process fail the same
way on `main` because of the PATH isolation, and pass alone, as under
nextest); `cargo clippy --all-features --all-targets` clean; pre-commit
on the changed files.

## Summary by CodeRabbit
* **Updates**
* When system package managers are allowed, clang tools are now
installed through them first. If they are unavailable or installation
fails, the installer proceeds to PyPI and then compatible cpp-linter
static binaries.
* Updated command-line help and documentation to reflect this
installation order.

Summary
Option changes and defaults docs/docs/migration.md, docs/mkdocs.yml
Introduces the v1-to-v2 guide. Documents option aliases, the ignored -j/--jobs option, and changed defaults for --lines-changed-only and --ignore.
Patch generation and clang tools docs/docs/migration.md
Describes patch-based fixes and patch-path selection. Documents clang-tool version requirements, installation fallback order, and -V without a value.
Path resolution and v2 options docs/docs/migration.md
Documents how listed relative paths resolve and describes --sarif-file, patch-generation options, and system-package-manager controls.
Issue 514 tracks remaining v1 differences and an open migration-guide item. This guide covers several listed differences, but does not document the nested --ignore behavior change.
The new migration guide contains several statements and examples that would mislead users upgrading from v1. Commands that combine the old review options fail, installation is promised where it does not happen, and some examples do not behave as described. Fix the wording before merging, since the guide is the main help for upgrading. There is no production code risk.

Document the conflict between the old review options.
A v1 command such as --tidy-review true --format-review false supplies both options. In v2, both names map to the same ArgAction::Set argument, so clap rejects the command. Tell users to replace both options with one --pr-review value. (raw.githubusercontent.com)
